Fletcher and Scully show up with the data recorder at the Lone Gunmen's residence. Fletcher in Mulder's body has a great deal of fun with the guys as he mocks their existence as people who perpetuate the lies that he and the other Men in Black and government spooks cook up. Scully convinces them to study the data on the black box and that it is indeed not Mulder.
Mulder meets with General Wegman about the craft. Wegman believes that now that Fletcher knows who he is, when they restore things Fletcher will turn him in. Even if he didn't, the other Men in Black would figure it out eventually. Mulder asks Wegman why he sabotaged the craft and learns that a curious Wegman really wanted to know the truth himself.
He hoped that Mulder could explain to him if aliens actually exist; apparently the military is just given the crafts, they have no idea where they are from or how they work. Two guys and a girl arrive at some mailbox which is supposed to be a reference point for a good place to watch for UFOs. While one of the guys continues spouting about UFOs, the other guy and the girl make out.
A ripple speeds across the land. The guy and the girl horrifically merge into one phased being. Mulder and Scully meet and discuss the results of the Lone Gunmen's deciphering of the data.
She tells Mulder that the Gunmen don't think the event can be undone. Upon learning about Scully losing her job at the bureau, he tries to cheer her up. She looks at him trapped in Morris Fletcher's body and says:. The man who saw his friends phase together runs into the road and stops the incoming vehicle.
Howard Grodin goes with him to see the phased couple. When they arrive, they find them completely unharmed and acting as if nothing had happened. Grodin believes the man about something having been wrong before.
Scully driving with the noxious Fletcher orders him to stop at the gas station they are passing by. The burned out gas station is undamaged and the attendant is alive again, oblivious to his death and the destruction of the place.
Grodin gathers up Lana Chee and the pilot; he seems to have figured it all out. Scully and Fletcher show up at Fletcher's home, seeing Mulder standing by the moving truck. The shrill Joanne Fletcher berates Mulder about Scully but he insists that Fletcher, points to his body, is her husband. Fletcher goes to help her move a chair and confesses that Mulder is telling the truth. He tells her enough of their past to convince her he is Morris Fletcher. Jeff Smoodge and a group of troops appear at the Fletcher home and detain Mulder, Fletcher, and Scully with the.
Howard Grodin 's checkpoint saves the day. However, as they drive along the highway, Grodin's checkpoint stops them. Grodin explains that he is restoring everything and that he got the pilot and the old Hopi woman to switch back.
The warp is snapping back like a rubber band and repairing the natural order of the universe. They just have to be in its path when it happens. The land shimmers as the shockwave passes through them. It reverses the events of the last several days. Mulder and Fletcher are restored as they return to the moment when Fletcher's troops pulled them over on that lonely highway. It is unknown whether the alien race was present on Earth along with their early vessels, but, at some point, they came into contact with Purity and became almost entirely subsumed by it.
It is at this stage that humanity is viewed as the perfect crop to be harvested, and plans are made to return to Earth — presumably once the ice age retreats — to reclaim it. In the meantime, the newly reconstituted aliens colonize as many other planets in the cosmos as possible, spreading the virus and strengthening their ranks.
Only a small number of these so-called alien colonists at least, so far as we know manage to resist infection, using their latent shape-shifting abilities to seal off every body orifice to prevent Purity from entering their systems. The alien colonists make their long-awaited return to Earth in the s, where they encounter a comparatively technologically advanced human species.
Several of their ships are unexpectedly downed when they are exposed to deposits of magnetite, a mineral that is toxic to them and which apparently also arrived on the planet thanks to that fateful original meteorite.
The State Department is sent to investigate this new extraterrestrial presence — including, most importantly, what their intent to humanity is — and to keep its existence a secret from the general public, which the American government agreed to do along with all the other leaders of the world in order to prevent a global hysteria. Eventually, after 26 years of investigation, the top-secret group within State pieced together the colonization project and realized that they had no hope of preventing its commencement.
Instead, they made a bargain with the aliens: in exchange for them not launching a series of nukes and plunging the planet into another ice age, they and their families would be spared the viral apocalypse. In return, the government agents pledged to lay the groundwork for the invasion and to ensure that everything transpires as smoothly as possible.
In this way, the project originally contained within the American government quietly became a global Syndicate. What neither side realized was that each had a secret. The alien colonists allowed their human collaborates to believe that Purity would transform all of humanity into mind-controlled zombies instead of being fodder for their reproduction.
For their part, the Syndicate labored to create a vaccine to Purity, to stave off the colonization altogether or, at least, to ensure their own safety.
Why X? When Dales retires years later, the FBI hierarchy is only too happy to have the X-files shut down — until Agent Fox Mulder, hugely successful as a psychological profiler and with contacts in both the Senate and the State Department thanks to his father , is able to use his sway to reopen them.
His initial partner is Agent Diana Fowley Mimi Rogers , his wife at the time, though both their marriage and partnership fell apart shortly thereafter. Davis , a member of the Syndicate whose plate of responsibilities includes keeping all of the various agencies housed in Washington, DC in line, recruits Dana Scully Gillian Anderson , a medical doctor well-trained in the scientific method — and a firm non-believer in the supernatural. From March to May , Mulder and Scully investigate hundreds of X-files and slowly, irrevocably work their way to the truth surrounding both the Syndicate and the alien colonists.
Although she is only gone for several weeks, the damage done to her in the wake of the experiments is immense: her ova are confiscated, resulting in her infertility, and she is given a microchip implant at the base of her neck.
Although deliberately dragging their feet on the hybrid experimentation, the Syndicate successfully transforms Cassandra Spender into the first perfect hybrid in early , which moves the start of colonization from its drop-dead date of December 22, to that very day.

The answer of pacoverflow above is, of course, correct. That being said, if you want an answer with minimal spoiler potential and which is still technically correct, I would say there are only really two main story arcs: original syndicate seasons 1 to 7 and new syndicate seasons 8 and 9.
Cross-season arcs include Mulder's search for his abducted sister, Scully's abduction and cancer, black oil, military "Super Soldiers," etc. Most if not all of the overarching story arcs are alien-related.
